Must be hl2.exe issue

I have exactly the same issue!

I have my Vista Ultimate 64 bit screen resolution set to 1680x1050.
Then I startup Team Fortress (which also uses the HL2.exe) which runs in 1280x1024 (or so), playing the game and after a while quiting the game.
When the game ends I return to my desktop with the correct resolution of 1680x1050. But then, when I shutdown (or reset) my PC and start it up again, my screen resolution is magically set to 1280x1024.

What does help, is manually re-setting my desktop's screen resolution after playing the game and before shutting down. But that is quite a lame work-around.

Is this a more common HL2.exe issue on Vista 64bit?
